To avoid such issues, I had a look at http://www.malayalamresourcecentre.org/Mrc/products/nayana.html
and noted the following prior to scanning:

# Supports TIFF and BMP image formats.
# Supports document Images with resolution 300 dpi and above.

and used .tif format & 400 dpi resolution.
