It seems the issue is with the old version of Rachana fonts included in
Dejavu & Freefonts. Start "synaptic package manager", search for freefonts
and MARK(right click on the package name) it for UNINSTALLATION. Do the same
with "Dejavu". Apply the changes and the old fonts will be removed from the
system. Now relogin to the desktop and check whether you can read Malayalam
in OpenOffice.
